IIRC version 1.5 of Libtool should handle pretty much everything Cygwin-related OOTB, which shows that patches are making their way upstream.. I don't know what the exact status is, though..
I peeked at libtool's cvs, and it seems like the offending ~'s are still there... I haven't tried building and running libtool-1.5 on cygwin myself yet, though, so maybe it's magically fixed.
libtool-1.5 is indeed better in a lot of ways, just not sure if cygwin is one of them. - Dan
