You mean adding sth. like this:
  lib_LTLIBRARIES = libfpbase.so
  libfpbase_so_SOURCES = $(src_dir)/core/base/$(core_base_SOURCES) \
                         $(src_dir)/core/base/$(core_config_SOURCES) ...
to Makefile.am info project/src/core/?

That may work. Is there a known good example available (do you know
a project using such kind of Makefile.am's?)
