Help for a begginer

I sent a more detailed message in the morning but it is still awaiting for 
approval, dont know what means "may contain administratrivia".
I need to reorganize my project dirs, put headers in an /include dir and 
sources in /src. After studying some Makefile.am/configure.in from more 
complex projects I made something, but got a lot of errors. Can somebody 
please give me some help with this? I need to know what should go in top 
level makefile.am and what in subdirs makefiles.
