Could you please release a version of Automake just before you switch to
perl5 ?
You could name it 1.4.1 or 1.4.5.
Mention that it is not so stable as 1.4
Mention that it is the last version working with perl4 (don't forget to
test that it really does)
Short message about AM_CFLAGS and prog_CFLAGS would be nice (just to mark
that they are there).

I'm affraid that switching to Perl5 could induce some bugs in the
short-term (already mentioned misuse of dynamic scope).
I wish I'll never suggest using "cvs co -D" to everybody who need
relatively stable Automake with AM_CFLAGS support.
There are no absolutely bug-free versions. But making releases before
major changes gives us ability to make a choice.
By the way, the per-library flags work fine with the GNU GRUB. My patch
is expected to be integrated soon.
